The Environment Protection Authority of Victoria has urged Melburnians to avoid a number of beaches following yesterday's heavy rain.

Port Melbourne, Sandringham, Brighton, St Kilda and Frankston are among the stretches of beach that should be avoided.

Hundreds of residents in Melbourne have spent Friday mopping up after Thursday's violent storms damaged property and caused flash flooding.

"The majority were calls for help with flooding and damaged roofs due to gutters that couldn't cope with the amount of rain," an SES spokeswoman said.

A hospital roof collapsed and a university was flooded after an intense downpour dumped 30mm of rain on Melbourne in 30 minutes.

The State Emergency Service responded to more than 1800 calls for help from noon on Thursday, with 41 people needing to be rescued from cars or buildings that had been inundated by flash floods.

The Alfred hospital suffered a partial roof collapse after a pipe burst but no patients or staff were affected and the surgery was relocated to another surgical suite, a spokesman for the hospital said.

La Trobe University was badly affected by rainwater, according to staff members.

A major clean-up was under way there on Friday.

Thirty residents of a nursing home in West Meadows had to be evacuated as the storms moved across the state.

The SES says there are still active storms in the east of the state, and they continue to receive calls from areas like Orbost, in Gippsland.

For now, the SES's message to people is to stay out of floodwaters.
